My tenant has moved into flat I had done the tenancy agreement that stated the deposit was £300 and it was signed The tenant found out that he couldn't get his deposit back from his old flat as he left early so I felt sorry for him and said he could pay his deposit weekly £20 per week and he could just pay £200 instead of £300
I gave the tenant a section 21 notice which he signed as I usually do this at start of tenancy. So I will need to register the deposit within 30 days so shall I register the deposit even though I haven't recieved it yet so that the section 21 will still be valid

Given the relatively small sums, yes I would, register the £200 from the start.

You risk not getting it, and him claiming it.

But provided you have kept good records I suspect this will not be an issue.

Strictly speaking you have 30 days each time you get more deposit to register than portion of it, but I suspect this is more trouble than it is worth.

Your niceness and flexibility is good of you but tenants have a tendency to take advantage of this 'weakness', I hope it doesn't bite you in the bum.  You should never do 'favours' for tenants whom you don't know.  I've seen it turn bad far too many times.   

Register every single bit of deposit in a timely manner, the schemes allow part payments to be registered.
