I have a great tenant that has rented off me for over four years and I didnt put their deposit in a protection scheme, can I still do it now?

Yes, of course...and it would be wise... but you will highlight the 'issue' to your Tenant in doing so. If they're a great Tenant they may not mind, too much. If they're not as great as you think... maybe they'll want some compensation for your behaviour? The proof will be in the pudding.
